In salome you can group the edge elements, then delete specific ones, such as the internal boundaries by selecting them in a screen grab.

doing this I was able just to divide the boundaries, but not entirely delete the internal one, but not delete it. I am probably doing something wrong...
What i did:
Geometry
1. make sketch of both rectangles,
2. create face
3. make partition from face
4. explode
Mesh:
1.create, compute
2. create group, - standalone group, select all
3. edit group, - remove the internal edges.
4. export the mesh

What i did:
Geometry
1. make sketch of one rectangle as big as both,
2. create line down the middle
3. make partition of one rectangle using the line
4. in geometry make a group of the upper face, then a group of the lower face, then a group of the inner line
Mesh:
1.create, compute
2. groups are auto created from the geometry groups
3. delete groups with contents, delete inner edges
4. export the mesh

No inner boundary
