I used gmsh to create a long cylinder and it looks like all the hexahedral volumes are where I want them. But there seem to be a whole lot of surface elements which are not related to anything in particular. If this has no effect on the differential equation computation, I won't worry about it. The image is from ElmerGUI but the surface numbers are from ElmerGrid. The surfaces seem to be in the middle of a cube, and a single surface number has many disconnected surfaces. Is this a weird artifact that does not matter, or should I try to fix it?

They are boundary elements so if you do not target those boundaries in the sif file and impose boundary conditions on them they will be ignored by the solver. Same with bodies, if you do not create the body in the sif, a body in the mesh will be ignored.
